Question:
Should I include this in my amigurumi pattern?

I'm starting to write patterns for some for the amigurumi dolls I make, and am thinking of listing some of them for sale online, just for a little hobby money. However, due to me having a lot of embroidery floss around and not wanting to spend more money on safety eyes online, I always embroider eyes and facial features, and sometimes even small details (though less often). Mouths are easy to write in, but some of my eyes are on the intricate side (for amigurumi, that just means there's an outline, a white, and a pupil) and I do them freehand. It's hard to pattern embroidery on crocheted yarn, so I'm not sure how I'd put it in the pattern. Embroidery patterns usually have something you can trace and pin to your project, but my eyes depend on the size of your crochet stitches, etc.

tl;dr For a high quality pattern, should I just say "embroider eyes between stitches * and * and rows * and *, * stitches apart"? Or should I say "Embroider eyes how you please, here are some tips on how I do them". I really don't want to go to safety eyes or buttons, I like the look of embroidery much better.

I'd go for your second option - some people love embroidery, and some loathe it and would rather find a tiny button. Give them the tips and they can do what they prefer.

By the way, I don't know how it is in the States (where I assume you are), but in Europe we can't sell stuffed toys (if you were also thinking of doing that) without a certificate on a printed label to show that the stuffing is fire-retardant. It wasn't quite clear from your question if you were going to sell both animals and patterns.

I have several amigurumi and cloth doll books. All of them just say to place the eyes where you want. You can also write in the pattern that they can choose between attaching safety eyes or embroidering them freehand.

If your patterns have a picture just put embroider eyes how you please. I have never seen more detail than that on a pattern.

If makers cannot manage that they may buy safety eyes if they want. They are not prohibited from using eyes because you don't like them.
